Even after confirming the domain from the affiliate settings page, the tab 'confirm domain' remains active. Will it in anyway affect my ebay earnings?

No, that always stays there, because HubPages doesn't know whether you've confirmed it or not. That's between you and eBay!
Ah, OK. But how do I make sure that its done correctly?
I can still see earnings credited to my account at ebay everyday (well, till today) and my settings page says 'domain confirmed'. Is that the only clue?
Then, if its right, can't we do away with that tab (like the rest of the affiliate programs)?

The only affiliate option that we have two way communication with is AdSense. eBay doesn't tell us whether you've confirmed your domain, nor do Amazon or Kontera tell us if the affiliate id you've entered on HubPages is correct.
So to answer your question: if eBay tells you that the hubpages.com domain is confirmed you should be fine.
