I just got a popup ad from HubPages. Not sure the company, I'll remember next time it pops up.
From what you're describing, that may not be a pop-up from HP... especially considering that I have yet to see one pop-up from this site.
If you haven't thought about it already, there could have something called "Adware" on your computer.
Adware is another form of something called malware (meaning "Malicious Software") which runs in the background, or possibly as another program on your computer, that will give you pop-ups. Typically, pop-ups from adware are the most common behaviors of the malware itself. On frequent occasion, the adware may also double as spyware, as well.
Maybe I'm just paranoid, but, I've got a hunch.
If you have an anti-virus program then I suggest that you give it a spin and do a scan your system.
If you don't, then you probably may want to get one.
