Enter the Aggregators - they search dozens of sites to give you the best fare. I believe that one cannot deal with hundreds of links so this article will concentrate on what I consider to be The Top 5.
I have not addressed the tech aspects or merits or demerits of deep linking, spidering, scraping... in this context Mobissimo's slogan says it all ...we search you travel
The Top 5 ...by Drax
- Kayak - Life's a trip.
They say... Our website searches hundreds of other websites in real time for the best travel deals available.... it should be fast, fun and cool. - Sidestep - searching over 600 airlines
searches more than 200 sites to find the Web's best travel bargains. We check online agencies, consolidators, and the sites of the airlines, hotels, vacation package providers and rental car companies - Mobissimo - we search you travel
their mission: improve the way people seek and discover travel information. The Mobissimo search engine performs real-time queries of the multiple websites that travelers traditionally check manually... - Farecompare - price trends
they say.... FareCompare gets the raw fare data from the airlines directly and we process it several hours before it is available on the online travel agencies and many times the airline sites themselves. We are not a meta-search engine which "scrape - Farecast - look into the future...
Farecast.com is the first airfare prediction website. They help online travel shoppers save money by answering the question; should you buy now or wait? they now offer airfare predictions from over 75 U.S. departure cities to top domestic destination
more about Farecompare
...we are not a meta-search engine which "scrapes" the data from other sites using HTML scraping or API's. Our system contains over 30 million airfares and we process millions of fare changes throughout the day. We provide information on our site to empower each user with tools normally only available to fare analysts at the airlines. Our goal is to provide the information you need to make the best informed decision before you jump to the airline site, online travel agency, or meta-search engine (Kayak, SideStep, Mobissimo) to finalize your booking.
I Want to go to....
Places to go...
NOTE
You may find that Jetblue, Southwest and others do not allow their data to appear in the aggregators sites... or that they appear in one place but not in another. As always the technology develops as we speak ....you need to use your head as well as the keyboard or mouse.... :-)

Whilst this is my top 5 there are a host of other sites.... like

thanks very much Livelonger.... I know these sites are a moving target since one uses them all and then next week discovers a new one that has been around for internet years... they all have quirks in their interfaces but I think the Kayak offering is nice - simple - and fast... Farcompare and Faercast are sort of next gen (IMHO) as you run them in the background almost as you would spiders...
whatever
piss off Sally...

I think 3 of those are in my top 5 too. :-) I've liked Kayak the best so far, because it's relatively simple, fast and easy to use (probably why I like HubPages, too). Sidestep I think requires you to install something, which is a pain. Mobissimo was started by a friend of a friend, but he's since left and I didn't like the interface too much.
You're exactly right that JetBlue & Southwest often require a separate search...
Will definitely try the others now too. Thank you, Drax.
