It's not possible to say for sure without more information, however the most likely cause is reverse polarity. In other words the battery terminals or the wires to or from the motors are on in reverse. Wheelchair motors are made to run in either direction by reversing the polarity of the electrical supply to the motor. Try reversing the wires from the battery to the controler.
