What is so hard to understand about The Matrix?

It seems to be a running joke or theme that the Matrix films are really hard to understand, but I don't get why.  The idea that we are already in the Matrix seems pretty straightforward to me, can anybody explain why people get confused?

Personally, I didn't have trouble understanding the concept of the Matrix, but there were some parts that did get convoluted. For a while I thought the first movie was the best, and it made the most sense, but after watching all three movies in a day, I came to have greater respect, and like, for the other two movies.

Like the question Laurence Fishburne posed in the first movie: "What is real?"

I really love films like "The Matrix" - and films that present rather complex themes and dimensions in a way where people can understand different concepts.

"The Matrix" series of films --  are great action flicks, if you are only looking at it from that level... but it requires a more keen mind to delve into the more philosophical points of the film series.  If people are not able to grasp other dimensions of awareness, they will have a more difficult time seeing dimensions in a film series like this.

I'm very thankful that I had some really good English teachers and professors who drilled into our heads the concepts of allegory and how books can have multiple meanings and dimensions.  If you have a more thorough understanding of this, movies that are this "deep" seem more easy to understand.

Now that may explain it, I was always an avid reader and likewise had some really good English teachers who would get right into possible alternate interpretations of books the class was set. Glad to hear that you recieved this type of education too!
