I have signed up for the Amazon Affiliates program, and have added some of the Amazon Capsules to my hub. However, do I have to add the URL of my hub that contains the capsule to my Amazon Affiliate account so that it can track it, or does Amazon do it automagically?

You can't add URLs to Amazon and Amazon doesn't track hubs. You just have to settle for knowing how many products you sold across all of your hubs. I wish Amazon would put better tracking in place, but it's not there now.
You could create unique Amazon tracking codes for the various topics, but you only can have 100, which you could use up quickly.
If you create a new tracking code in Amazon you can use that as your Amaozn affiliate code in Hubpages.
