According to one of the directors for "The Matrix" trilogy, she confirmed that fan theories about "The Matrix" being a metaphor and allegory for transgenderism to be correct. Lilly Wachowski is a recently transgendered woman, who used to be a man. She was one of the directors that worked on the film, and she was quoted saying the following:
"The corporate world wasn't ready for it," Wachowski said in a YouTube video for Netflix Film Club. "'The Matrix' stuff was all about a desire for transformation but it was all coming from a closeted point of view."
It's interesting to note that "The Matrix" trilogy was made by two transwomen in Lana and Lilly Wachowski, and neither sister (nor brothers as they used to be) had come out of the closet around the time these films were initially released.
The insider that wrote an article piece on this was quoted as saying the following:
Fans have long said the very concept of breaking free of the false reality of "The Matrix" is an allegory for transgender people realizing their real gender identity versus the one they were assigned at birth.

According to fan theories, Neo sheds his identity that the Matrix assigned him by creating a new one in the real world, similarly to how transgender people often stop going by their deadname (the name assigned to them at birth) and find a new name for themselves.
According to the insider, Switch was originally intended to be a transmasculine man, where he would be a man in the real world, but a woman in the Matrix; hence acting as a metaphor for transmasculine people. However, that concept never made it into the final cut of the film, and Switch was portrayed as a woman in both the Matrix and real world.
