Okay, with each new hub we write, do we set up another account with the affiliate's? Do we click edit at Google, Ebay, and Amazon and get a different code for each new hub topic we write?

no way! you can even use one account for more than one website. the accounts cover your website not your individual articles. Log into google adsense and read more.
