How much should I charge for advertising on my website?
Should I create packages or should I just charge run of site fees?
It depends on your traffic really, also where you would be placing the ads, how big the ads would be, how long the ad would run for etc.
If you get decent traffic there's nothing wrong with charging more than run of site fees, as at the end of the day you are providing a service and helping others gain traffic.
I can't say how much as there are too many variables, but I would say go for a package and possibly even offer various packages for different size ads and different prices based on placement...near the top on the right is premium.
