I noticed that some comments on my pages has a "Flagged Spam" status, what that it mean or why is some comments has that?

We've installed a spam detection system that marks suspicious-looking comments as possible spam and sets their status to not display (in contrast with the default, which is to automatically show new comments).
If you read the comment and decide it's legitimate, you can always choose to display it through moderation of the comment.
