There could be several reasons, but first need a little more information. How old is your puppy? Is this something he/she has always exhibited or did it just start recently? Depending on the age, he/she could be overwhelmed; or if there wasn't a problem before and now there is, something could have scared the puppy.
A little more background will help.
Hi I agree with tarrka 1089 - there could be a number of reasons for a puppy being afraid. Once the problem is identified it is usually easy to correct with a little support and patience.
