While doing some hub-hopping I noticed two contact-me links given at the close of the hub. One is a face-book link followed by a twitter link.
Am I wrong or is this not a violation?
Those would count as non-relevant links and would be a violation - but it's quite possible they haven't been noticed yet, and that's why they're still published. You should report the hub.
You are permitted to have 2 links per domain in a hub. My guess would be that the links were not even related to the hub. If that was the case, I would have reported it.

Why is it that excessive links to Amazon products seem to be permitted when they are added to the body of hub rather than as a Module on the side? In my naivety, I did not realise that this was permitted. Will these links survive when hubs are selected and moved to the niche sites?
